So, I have the kayak, and now I need to accessorize. I am planning on adding a flush mount rodholder in front of the spray skirt. Does anyone out there use the typical "Fish-on" style, and do they hold fly rods just fine while trolling? If not, what might you suggest?

Scotty makes one that I prefer - not a flush mount though - check: http://www.scotty.com/marine/products/product/rodholders/fly.html
The Fish-on type might not hold a fly rod w/o a fighting butt.
You should be able to get a Scotty for under $30 at Sportmans Warehouse or SportCo.

I also use Scotty rod holders. With the correct angle, I often leave the retaining strap off and I can get the rod out in a hurry. I do use a rod leash however, just in case.

I too prefer the scotty fly rod holder mentioned about. Never had any problems with it....very quick/easy to get the rod out even with the strap secured. I tried several and other than a homemade one my buddy constructed out of a PVC tube, the scotty is the best I found....may be better ones out there though.

The Scotty will work just fine for you. Sit inside your kayak and think about the positioning of the rod holder and any other accessories before you drill any holes though.
