do you all leave room on the back to change out the stinger when needed?

I do. I use wire so that it stays up. And I also pick a hook size to stay with for the pattern. I leave it just long enough to replace the hook if I need to.

Do you think the extended stinger hooks the fish too deep? I have heard this but have no experience to say either way

its rare for that to happen for me. 90% of the time mine are right in the corner of the mouth. i always put my stingers hook up for swing flies.
